I've done some more checking...

How are you specifying the accession number to the command line tool?

I did it via

-inputvalue accession P13637

and it works.

I notice that the exception you included seems to have the accession 
number with a newline i.e. P13637\n

<moby:exceptionMessage>Nothing was found for the given id ('P13637
')</moby:exceptionMessage>

I managed to get a similar (but not identical) error by using

-inputfile accession test

where I added a newline at the end of the first line.

This caused:

<moby:MOBY xmlns:moby="http://www.biomoby.org/moby";>
   <moby:mobyContent>
     <moby:serviceNotes>
       <moby:mobyException moby:refQueryID="a0">
         <moby:exceptionCode>600</moby:exceptionCode>
         <moby:exceptionMessage>Nothing was found for the given id 
('P13637 ')</moby:exceptionMessage>
       </moby:mobyException>
     </moby:serviceNotes>
     <moby:mobyData moby:queryID="a0" />
   </moby:mobyContent>
</moby:MOBY>

If you are using -inputfile to specify the accession number then check 
that the file contains P13637 and nothing else.
