Taverna Server itself is not designed to be a repository of workflow documents; it only stores workflows that it is currently executing, i.e., instances of the workflow, or runs. The vision is that it is another system (e.g., perhaps like myExperiment) which holds the saved workflow descriptions. Of course, that could be another webapp in the same container. Or it could be a part of any portal solution that you prefer. For the record, proper integration between the workbench and the server, while on the roadmap, isn't going to be worked on for a few months yet. And the sort of online workflow store you seem to have in mind – I'm extrapolating from what you wrote :-) – is further off than that (well it is for me; I've got a very Taverna-Server-focussed perspective though, and deliberately so) as it is much more about being a user-side tool.
