The only one beside using 'The Bat!' itself that come to my mind is, as I
already wrote, Mailbag Assistant. I had given it a try and figured out this
could be suitable for this purposes. I don't use it constantly by myself as
I archive my messages within 'The Bat!', especially in Beta-Introduces
'common folders' (folders not belonging to a special / dedicated account).

I was entertained by 'Statistics functions' Mailbag offers, but archive
purposes were also really impressing to me.
Zoot is unknown to me (yet) so I can't tell anything about it or even
recommend it :-)

Nevertheless: for backing up mail 'Unix Mailbox Format' is the most useful
one to me, as it allows import into various MUAs (except OE & Co. of
course) and Mailbag too.
Downside is, it is searchable only with mail clients being able to handle
it directly w/o importing it first.
