You have to create a filter for *each* folder you wish to colour your replies, and for each filter, make the source and target folders the same. This will prevent the messages from being moved. It's been a long standing wish that we be provided the facility to be able to create filters that work automatically irrespective of source and target folders. The filter will just work account wide or even across accounts.
