There are three ways to delete messages on the server. Two are via the
account options and the other is via the filter option being
discussed.

See Account Properties panel ... Mail Management.

Use the filter option to delete a message from the server only if the
account is set to not delete messages from the server after retrieval.
Even if you're not deleting messages after retrieval, you can still
set TB! to delete messages after a defined interval.

Using a filter option to delete a message is necessary only if you are
not deleting messages at all and wish to keep the messages on the
server. You then wish to delete from those, specific messages matched
by filters.

I just remembered that there's yet another way to delete messages and
this is by using Selective Download filters. These filters check
message headers for matching strings and will carry out your actions
without downloading the messages at all. Are these the filters you're
referring to or are you referring to the 'Delete message on server'
action that is present in the other filters.
