It's more a problem of people not documenting stuff. The more you deviate from the accepted standard the more you have to document. If there are no accepted standards you have to document even more. I'm not sure Linux or windows are better or worse than each other in this respect. In both cases I've met software that grumbled about not being installed "the way it expected" which is very annoying.
