Also drill,down to the details on a normal,and track ands ia duplicates there you can see the complete file path as LMS sees it ?
What does it say ? Another idea , in the file types setting you can make exceptions for which files to not scan during music scan . What if you set m3u,pls,cue as exceptions ?
