I think the easiest would be to use a web service approach and have a test suite that hooks to the two services and runs the same "transactions" and time it. (Both DB's on the same hardware if not the same machine)
How the back end does it - well, that does not matter. Now, that being said, you might be able to running Unidata on your pc and then doing it in SQL on the same pc so you could control it! Other than using the same machine for both you will be running on you won't get true results.
