To the second issue: I agree that the phrasing is a bit awkward.
However, there is a difference between the file system and the
structure.

Ubuntu uses the Linux file system structure based on a series of folders in
the root directory.
Not ungrammatical as such, but awkward, needing a separation between "Linux
file system structure" and "based on". Also "system structure" is a bit
redundant.
Suggestion: "Ubuntu uses the Linux file system, which is based on a series of
folders in the root directory."
