I have the same pre-install of Windows with Lenovo bloatware. I boot it up every once in a while and let it download whatever Windows and Lenovo updates it thinks it needs, including video and BIOS, but I don't think that was what fixed it. On the Linux side I am running 17.04 now with community nvidia drivers and have no issues. I haven't tried Qubes in a while, but I don't recall noticing the issue last time I was in it. But my setup has changed quite a bit too - I am now using dual Lenovo FHD monitors (one on HDMI, one on DP plus the internal screen, and it seems to work fine. I also have Fedora 25 installed and that works too. What version of Ubuntu are you running?
