One possibility is to resample everything to a specific sample rate so
the DAC never has to change rate. This can be done in the server if it
is running on a powerful enough computer. Are there any sample rates
that play back correctly? 

To do the conversion you need to make  a custom-convert.conf  for the
server and set the parameters right. This depends on what your file
types are and whether you like to stream flac or pcm etc. 

I don't have a pi so I can't help with that, but clicks and pops etc can
frequently be resolved with  proper settings on the computer (pi in this
case), but I'm going to  have  to defer to the pi experts on that. 
Things like other programs running  on the machine, exact OS being used,
whether streaming flac or PCM, buffer settings  etc can all make a
difference.
