Yes they will.

The cache you can "see" is motherboard cache. It's enabled. Turn it off or
remove it.

Then use L2CacheConfig to enable the processor's cache.

Unless the 604 cpu has a cache I don't know about the motherboard cache should be left where it is! Perhaps you missed that it is a 604 cpu we are talking about here ;-)
Apple System Profiler often reports wrong info and different info in different Mac OS's. Changes are everything is fine and you are just getting wrong info from ASP. You are correct in thinking the L2 cache software is of no use with the 604 cpu.
