Magnolia 2.1.5 works with the most recent version of jackrabbit without changing anything in the code. So the reason for being incompatible is that Magnolia was using the JCR in a special way, which was altered in version 3. I don't think it was for commercial reasons, but it was a design decision of the Magnolia team. If one wanted to blame Magnolia for going commercial, I think the vanishing of the 'multiple subscribers' option would be a better point.
