I solved the problem already. Thanks.
After the first start, I had to kill the java process (no cpu usage)
and restarted the magnolia tomcat again.
This brought finally up the welcome page and the ability to update.

server. Check the catalina log in tomcat's log folder. There should
be some error messages indicating where your installation started
going own ways. Maybe you also want to check the /webapp folders. If
you have no log and no repositories folder, then bootstrapping did
not happen.

Magnolia. Check http://documentation.magnolia.info/docs/releases/3-5-2.html
to see how to upgrade from 3.0.x to 3.5.x and also check the
upgrade process from 3.5.2 to 3.5.4.
