Let me explain.

In the sync client version 1.6.x, when you set up your account, it will
automatically download the whole remote home folder (which means the
contents of your OC account).

If you wish to NOT use the WHOLE remote home folder, then you need to
edit the config of the sync client and remote the "root" folder and add
whichever remove subfolder you want to sync.

For example in my setup I have a remote folder called "clientsync" and I
usually only want to sync that.

So if I configure the sync client 1.6.x on a new machine:
1) Setup the account
2) 1.6.x starts download the WHOLE root folder
3) Edit the config
4) Remove the "root" folder in the config
5) Add folder "clientsync" to the config
6) Clean up the local "$HOME/ownCloud" folder
7) Let is sync again

This manipulation was inconvenient for many users and was fixed in 1.7.0
beta 4.

In 1.7.0 beta 4, after setting up the account it will directly ask you
whether you want to use the whole remote folder or a specific one. In my
case I'd then simply need to select "clientsync" at that point.
