Hmm. Good question. Last time I looked, mysql uses ansi sql, right? In that case, it should work.

microsoft visio. would use a linux tool but haven't found one. i prefer the way visio allows you to route the connections between the tables which is important for clarity with lots of tables. oracle's bundled ERD software is pants.
