OK, strangely, the missing decks syndrome only occurs on my Linux
installation - 3.0.11, same as the Windows one.

Anyway, here's what I can do to manually discard the card to the
bottom of the deck. I think that if I understood how to make the
trigger actions work, I could automate this - er, if deck reversal
could have a keystroke mapped to it, that is:

Draw card from A.
Discard card (to A Discard).
Reverse A.
Ctrl-1 to move A to A Discard.
Because A Discard is face-down (don't want to reveal A's bottom
card!), reverse A Discard.
Finally, Ctrl-Alt-1 to move A Discard to A.

Perfect!

Alternatively:

Draw card from A.
Discard card (to A Discard).
Reverse A.
Ctrl-1 to move A to A Discard.
Ctrl-Alt-1 to move A Discard to A.
Reverse A.

It really seems like I could automate that process with triggers, but
I'm having a heck of a time finding a functional example of a trigger
action. I've been able to trigger same-object actions, but nothing else.
