Are you sure? I must be missing something. Let's have the following deck structure: A B C and then discard the cards X, Y and Z in that order. In an ideal world, we would then end up with a deck structured like: A B C X Y Z but if you use a separate discard pile and put them in on top, you instead get: A Z B Y C X and card Z, the last one discarded, is on top of the discard pile instead of card X.
