Yeah it's not what your using to compress as much as what codec that your compressing with. A lot of us like 3ivx which makes really nice quality low bitrate files and is pretty fast. The results are fully mp4 compliant and thus ipod compatible.
Also if you .mov files are already iPod compatible (encoded as MP4 or H.264 with AAC audio) then there really is no reason to re-encode to make a m4v. m4v is just some wacky extension that Apple made up out of thin air. It's not some special iPod codec and it could cause other problems if you serving it from a server that doesn't know what it is. So if you use that extension you could really be causing more problems for your viewers. If you really want to give your ipod compatible .mov files the .m4v extension then just change the file name. It pretty much acomplishes the same thing.
