I would sync your iPhone with one computer, either your desktop or laptop, but syncing with two different libraries may give you trouble. Maybe I’m wrong on this and you may want to call Apple support, but I always thought that if you sync from a different computer/library everything that is on your phone will then be replaced. As for checking apps on your computer to sync them to your phone, this is currently not very easily done with iTunes. It used to be that all apps were in a listview Jaws would read and you could easily check the ones you wanted by pressing the spacebar, but that is currently broken in the latest version of iTuns. I want to copy all my apps and music and everything in my itunes to this computer. I have an external hard drive which I copied my entire itunes folder in to and then copied that folder into itunes. Some of my music is not playing and I get an error message telling me that the song couldn’t be used because the original file couldn’t be found.
