No, your folders will be retained. You'll have to set your Voiceover, bluetooth and WiFi settings. You will also have to re-activate iCloud keychain again if you use that.. There might be a few more settings I'm missing, but it's not crucial, in my opinion. It's sort of a pain, though. I wouldn't have done it just for that purpose myself, but I was trying to restore a different option, which didn't work. I was surprised the notification removal process came back.
If you don't want to go through all that, you can delete each item by swiping to delete, but that can get to be time-consuming as well.
