In some cases, you need to restore from the iTunes backup twice in order to get your apps to sync to your new phone. There's a section in iTunes that you can see when you're looking at your iPhone. It's called the LCD area, and it will tell you what's going on with your iPhone when it's being synced, backed up, restored, etc. through iTunes.
