Unless I am misunderstanding you, I don't think this is the problem.
After I reloaded everything, my setup was exactly the same as before.
I had reformatted because I needed more space on one of my partitions.

I had already tried clearing disk cache so that doesn't appear to be
the problem. :(

I am not aware of the program but in this case it wouldn't have made
a difference since I had no other option other than reformatting.
