An example of where this is useful is with instant messaging applications. You may not want the contact list to be visible in the dock, but you do still want to remain connected to the service and receive messages, in this case you would click on the red button, the contact list will disappear and the IM program will run in the background. When you want to quit the application you select quit from the menu, when you want to minimize the contact list you click the orange button. Make sense?
