OK, what do you mean under shortcuts: Containers, Subnets, or something else?
 
I see the only property field working as a link in Containers, Subnets is a visible "Display Name" and not invisible "Map Name" (dummy display field for Containers and Subnets). So your Display Name on the map can look like "ParentDirectory/SubDirectoryA/SubdirectoryB/TargetMap.wup". If you use this map of shortcuts only for loading not for drilling down - it's OK. Otherwise, you can enjoy long strings on your map.
 
And I was talking about drilling maps in different directories/subdirectories up and down.
You can click on the "Parent Map" to go up through directories in the WUG Web Interface. How to do the same from the Console?

I have about 200 maps in 12 directories. I made shortcuts to just the root maps and dropped those shortcuts into one folder then had WUG load the root map shortcuts only.
I have the full path in my Properties | Target and I have the shortcut startup in the sub-directory when it's maps live. I did not have to rename anything.
 
So far all 200 of my maps work fine when loaded that way and I have see no ill effects so far from the web browser.
Also WUG only loads the root maps and the "load subnets auto...." is checked. Subnets have no shortcuts.

WhatsUp has a bunch of drawbacks when working with subdirectories.
You need to keep full path in the display name of your shortcut (Container or Subnet).
I reduced map font size to 1 and put different labels for icons not see long strings on the map. Next, I couldn't put a link to go up to parent directory - I am drilling up and down
parent and child maps. So I had to get rid with subdirectories and put all 120 maps in one folder. That's inconvenient.
