For me I start and stop my service from Terminal services 100% of the time.
I also run on a cluster.

Never seen that problem here.

Are you trying to stop the service through Terminal Services?  I run into
this
problem all the time (I have yet to install the patch, I was hoping it would
resolve this, sounds like it won't).

I have been able to workaround this by performing the following action:

>From an MMC on my workstation I start the Telnet service on the WUG server
Then telnet into the box
net stop wug from the telnet session
stop the telnet service

I have yet to have any trouble when performing the stop in this manner.

After applying this patch the Whatsup service will not cleanly stop.
When I try stop the service it times out and the service show the status
as "Stopping".  The service was starting/stopping just fine before the
patch.

Anyone any ideas?
