I have both.  

I find the flash drive very handy since it is only one piece to remember.
With WinXP and Macs it is truly plug and play -- no driver required for any
of the 3 I have.  The thumb drives are tiny and fit in a pocket without fear
of getting the connections grubby (for me that is an issue, I never know
what is in my purse pocket).

The reader device and SD memory card I use for transferring large audio
files to my Palm device since the USB connection for the Palm is so
painfully slow.  Audible allows that, and it works well for me.  

I'm not sure either is necessarily better -- for me they just have different
uses.
