Things to consider:

The OS is running  - so the system functions
motherboard and CPU failures tend to show as much more definite problems
than just slow

Is there a problem with disk access to get at data and programs,
or a problem accessing the swap file

Or once the data is in memory, there is a problem getting it to the CPU
cache etc,

Or the CPU is busy doing other things

Or the bus is busy doing other things

CPU speed - run an analysis/info facility to tell you what CPU and what
speed it's running at
Disk access -
is the drive having to do lots of re-reads resets etc - Backup data and
replace drive
( well just swap in another drive and see if it works faster - if so then
get the data off of the old one ASAP )
Is it nearly full - and trying to get space for the pagefile

Is it using PIO mode instead of DMA mode

What else is attached to the same cable as your drive - Failing CD/DVD drive
perhaps
Providing the main drive is jumpered correctly to be 'only drive' then just
pull the interface, or power cable - and see what happens

if the BIOS has been changed - then changes to the memory and bus timings
can cause all sorts of nasties - intermittent and permanent -
even more possibilities if there's more than 1 memory slot filled

CPU busy with virus's and malware - what's using CPU cycles
are you getting lots of pagefaults - if so what's contending

Got any new devices attached - or a network.modem card installed

Properties Devices - anything marked as problems - yellow, or red
