Not sure if this is a bug in Window Maker or in GNUstep. It could be that the GNUstep app sets the WM_CLASS or WM_NAME or some other property wrongly and this is why Window Maker shows GNUstep instead of the app name. Could you do an xprop on the main window of an affected GNUstep app to see what properties are set on it?
