Well, I don't know other than Transifex is a not officially Xfce repository. Maybe the tool used for synching is not precise enough. Maybe someone from Xfce have more information on this? But what is the advantage for you to use Transifex over the Xfce? I think that you have none really. Please take at look at the scripts for checking out and in for Xfce which you can find here: http://i18n.xfce.org/wiki/svn_howto especially the part of 'SVN scripts'. Also for merging files you can find info at this page http://i18n.xfce.org/wiki/msgmerge. My personal advice would be to use directly Xfce svn to avoid issues.
