It seems everyone has given VERY good advice but no one has mentioned the 
one command line option, almost my favorite, that I find very useful:

-scale

Have you tried:

xmame.x11 <name of game> -scale 2 -x11 1

?
changing the scale will change your magnification, and to me that sounds 
like what's causing your headache. try 3 or 4 if the size is still too small?
