It sounds as though there's no RGB overlay available with the XFree86 nv driver, so XMAME is using the YUY2 colour space. Since the YUY2 data is written to memory 16 (or was it 32?) bits at a time, I'm guessing this is an endian-ness issue; unfortunately, I've lost touch a little with the XMAME codebase, and I haven't yet looked at the new blit core, so I can't instantly point you at the problem.
