I'd consider Sony Vegas Pro or Avid Liquid. Vegas has a pretty low entry
cost, but Liquid has some sweet features (more $).

I use the Shure SM57 SM58 all the time with my camera. It's the
interview mic I use for interviews on the Dragon*Con DVDs.
Right now it's cabled to the camera. I have a passive dual-XLR to 1/8
adapter that I use to tie it to my Sony TRV950's 1/8 mic jack. This
takes care of the impedance

drops.
It's possible you are getting frame drops from the tape during capture,
but they tend to show up differently in other programs (Vegas lists them
as actual dropped frames rather than dumping the capture).

I know Sony Vegas has a script that will generate multiple outputs from
the same project. Perhaps there's a script or plugin that does the same
for your editor.
Another suggestion is writing a batch file or shell script around
ffmpeg, assuming it generates all of the output formats.
