In our troubleshooting we monitored the inbox, and we would see them hit the inbox and then get sucked out - but they never show up in the AR System Email Messages form as an incoming email.

If not, I would confirm that with the Exchange Message Tracker (may need Exchange admin support for this). After that is confirmed, you can run AR filter logging to see if there is any activity after the polling interval. Also, if you have ITSM, you can check to see if any records are in the HPD interface Create form.
