Possible answers:
* One of them already had a pizza when they entered the restaurant.
* They stole a pizza from somebody else in the restaurant before theirs came. * The one that didn't participate in the joint ordering of three pizzas placed a separate order for one pizza, which was filled before the order for three. * "When they came" refers to when the came to the restaurant--they all had pizzas before they arrived, but wanted three more.
