I am not sure I understand what you mean. Are you using the new BBDB for the first time? The format of the database has changed. So if you load your old database into the new BBDB, the database is reformated. But this should happen only once. Afterwards, BBDB should be marked as modified only if you did change something. (That's what happens to me.)
