That is correct.  If you installed TL via i-Installer or MacTeX, the  
correct paths are now /usr/texbin/pdflatex and /usr/texbin/bibtex.  If  
you installed TL manually, I have no idea where the binaries are  
installed, but the paths in BibDesk's prefs will be red if it can't  
find the files.
