Hi Marc, I'm wondering if you might have a cabling problem? If the periodic DTP frames couldn't get through the trunk may revert back to an access port and thus be dropped from the Etherchannel. You could try enabling UDLD and seeing if the port(s) get err-disabled after a period of time.
