Here are a few definitions I found:

intolerance: unwillingness to recognize and respect differences in
opinions or beliefs

prejudice: a prejudgement: i.e. a preconceived belief, opinion, or
judgment made without ascertaining the facts of a case

They are similar, but there are some subtle, but important differences
that make it difficult for me to use these words synonymously.

I would agree that an intolerance towards Muslim could be prejudice,
but does not have to be.
