Between which loglines is the delay exactly (most easily seen if you run JRun from the command line instead of a service)? Is the system at 100% CPU? How much network traffic is there during this period? Are you sure replication is even working? Are your servers on the same subnet? Are the servers multihomed? Can you get a stack trace of the instance during the unresponsiveness? If you directly access the instance through its own webserver (so not through the cluster), is it also unresponsive? Are you sure your servers are synched to the same time source?
