I don't, but Adobe seems to think this is the norm.

Personally I setup my project root to mimic my server, so in my example the
project root might contain something like this.

ProjectRoot
->ColdBox (linked mapping)
->Logs
->Sql Scripts
->unitTests
->mxunit (linked mapping)
->wwwroot
