If you want to there is an inverter chip on the analog board that has some unused 
inverters, so you could run the video through one of those to make it black on white.

However when I connected a SE logic board to a Classic analog board I got the same 
video as you describe, except the size and position was OK.

I would try adjusting the analog board first.

Then experiment with different sense settings to see what that does.

If you can get the position of the video image fixed (or even if you can't) you could 
disconnect the three video wires on your Classic and feed the LC video in and see what 
you get. Leaving the Classic intact except the three video wires sidesteps the PWM 
question.
I think that if you do this last thing you will get black as black and white as white, 
and maybe some of the other problems may be better.
