I like the idea of arbitrary rotations as well, but 1) Dia is inherently 2D,
where molecular structure is not. 2) There are scads of molecular modelers
and such. I don't know the suitability of any of them, since that's not
something I mess with, however you may wish to do a little searching on
www.freshmeat.net.  You might find something better suited to the task than
Dia.
