Not sure exactly what you're describing in the first example, but I believe the answer is that the commands are serialized. I'm not sure just how clever LP-Bridge may be about deferring or discarding commands that can't be executed because the rig is in a state that prevents it. This probably happens all the time, without LP-Bridge, when the rig is transmitting and the logger wants to change some parameter that can't be changed during transmit. The command is essentially ignored in that case.
The second example is straightforward. If a program sends a frequency change command, the second program won't be aware of it unless it polls or sends an appropriate status query command. But this is no different from the scenario where the user manually twirls the VFO dial.
