I believe the suggestion would be to have both a total of unread threads 
(gmail) and unread messages (everyone else).

That would be useful. 

UI-wise, could be something that you choose to have either one or the other, or 
one of them shows only when you hold the option key. Or just both as originally 
suggested.

(Personally, I don't like multiple counts, eg. in Things. I just forget what 
they mean and it just confuses me and now I have two things to worry about. But 
I see the value in counting conversations vs. messages, and in knowing both.)
