I have noticed that when I quit Emailer, if I move the mouse off the 
little window that says it is deleteing old emails, then it slows to a 
crawl. 

I've never really experimented to see if Emailer slows down when its not 
in the process of quitting (ie: start a mail transfer or a Find and then 
move the mouse away from Emailer), but I've always rather assumed that it 
would, and that the slow down is OS X taking processor time away from 
whatever app it thinks has just moved to the background.


So its possible that what's happening is you have some OS X app that is 
moving itself to the front, or at least moving itself to a position that 
OS X thinks deserves more processor time then Classic/Emailer. You 
mention you recently installed a new OS X app, what does that app do? 
What happens if you remove it?
