When I studied CAGD with Gerald Farin I learned that you can fair splines with so little movement that they are well within the tolerance of the measurements (one example limited the jerk and only moved the control points 0.00002"). So I would not put out modifying the positions, but would absolutely require it to be less than some tolerance value (like 0.0005", or better yet allow it to be user dedefinable). That of course would depend on the part and the machine tolerances.
