<It's worse than that -- in 2.2.x, stepconf will always use a mode called <"doublestep", in which step pulse width is limited to 1/4 of the <BASE_PERIOD by the hardware driver even though the GUI will appear to <accept larger values.
<This is an unfortunate limitation, but the changes to stepconf to fix it <are too invasive to be put in 2.2.x. <For machines which require the step pulse width to be fairly wide, <you're stuck hand-editing ini files for the time being. By starting with <the sample-configs "stepper" directory, you can add the appropriate <"setp stepgen.#.steplen" settings to your pinout.hal file. <Jeff I had the same problem. What I ended up doing is set up the stepgen to create a direct phase output (A/B) - I don't remember what mode that was (2, I think). and then used that to drive the step and direction inputs of the motor drivers. The step input was just looking for an edge anyway and the other phase served as the direction input. It got me past the short pulse problem.
