Did you disconnect the reference signal or just give it no command? You should disconnect the reference signal and put a jumper between Reference + and -. Then tune the zero offset in the drive. If it is noise you can put the ferrites on the encoder and reference cables. You also may want to hook up a scope and look for A/C noise on the DC reference signals. Make sure that your shields for your reference is only grounded on one end of the cable to prevent grounding issues. Also make sure that your machine and control have the same common ground. Some equipment has issues with having two separate grounds - i.e. a ground from the main power panel with a ground rod. Try using one or the other - not both.
