Clearing the efreet cache fixed it for me. I think needing to clear efreet's
cache sometimes is a known issue?
My steps:
1) rm -r ~/.cache
2) killall efreetd
3) Open the Icon Theme settings, switch to another theme, Apply
4) Switch back to Adwaita.
No, this has no effect, but please note that the Thunderbird icon has
not disappeared in the main menu but only in ibar in shelves.
